What effect do ovarian cysts have on the menstrual cycle?

I had been experiencing right sided pelvic pain for almost two weeks before I decided to get it checked out. An ultrasound was performed and it turned out to be a hemorrhagic corpus luteum cyst on my right ovary. My GYN said not to worry about it, that it would go away on its own and left it at that - no follow-up needed. My following period was a few days late and a lot lighter than usual. Towards the end of it I started to have the pain again - not too bad, just annoying. Could this change in my cycle possibly be from the cyst?
