Side effects of the flu vaccine are generally mild and go away on their own within a few days.

Common side effects from the flu shot include:
Soreness, redness, and/or swelling from the shot
A headache
Fever
Nausea
Muscle aches.

Report this (possible) reaction to your doctor or the CDC. The pain might also be related to how or where the injection was administered rather than the vaccine itself.  We cannot know.  Your doctor can tell you more.
